Food, transport etc. are also more expensive in Munich, though the difference is not that much. As for salaries, these are also higher in Munich, and unemployment is a lot lower.
What most people don't know is that Berlin is actually one of the cheapest cities of Germany. Although it is the capital, it is economically completely underdeveloped which is reflected in the cost of living. This is due to the fact that both East and West Berlin were very dependent on subsidies before the German reunification, and later on never quite caught up economically. There is no real industry in Berlin except for government up to today.
As for the cost of living for students, this means that you can enjoy one of the most vibrant European cities at relatively little cost (i.e. a fraction of Paris, Rome, London or similar cities).
