I'm glad to know that the embassy replied to you and that you're now in the process of putting things in order. Indeed the visa application and the marriage registration are two different things (although they are co-related). I believe you and your husband are on the right track now. It will be best if you get your marriage registered here in Belgium first. Most of the time, the procedure differs from one municipality to another so don't fret if the municipality is asking you for a lot of documents. Most (if not all) of the documents you have to submit to the municipality have to be legalized first by DFA and then the Belgian Embassy in Manila Some documents might even need translation so be ready for that. Once your marriage has been registered here in Belgium, it will be easier for you to apply for a family reunification visa.
By the way, please make sure to check the schedule at the Belgian Embassy in Manila for documents legalization. There's only a specific time-frame for it. When I was processing my papers, it was every Tuesday and Thursday from 10am-11am. I'm not sure if it's still the same so make sure you check on that first.
